If I create a custom index over a JDE table, will it be preserved if JDE
upgrades the table ?

Yes, your custom index over a JDE table will be preserved during an upgrade. A couple of things to keep in mind:

1 - If your index is the third index, then it will be generated as such. However, if JDE adds a third index and it is delivered during an update or upgrade, yours will be moved to the fourth position.
2 - This would affect a couple of items. If you have used your index in event rules table IO, you would need to find that and reselect the fourth. Or if you use your index structure in a c code business function, you would have to go change it to reference the fourth index as well.
