Citrix Replacing jde.ini

We use Win2000 Terminal server and once we install a package on this machine, we have to run a batch file that will remove the newly created jde.ini and replace it with a dated jde.ini file. The reason for this is because some users have different settings than others and if the server file(jde.ini) is newer than the users file(jde.ini) then the server copies its file over the users file. By setting the date back we have a work around but this does not always happen and some of the users get then new file. This has been a mystery since we went live, some get the file and others don't. Does anyone else have this problem with the Citrix copying its jde.ini file overtop of the users jde.ini. What have you done to work around?

Not sure how relevant this reply is to you as we don't use Citrix.
When our users start OneWorld they are actually running an executable that sorts out the jde.ini file first before launching OW. This is required because our users may log on simultaneously on one our more terminal servers and fat clients requiring different settings.
We also use the executable to look at the contents of the log file and save it if any error messages.
 
We use Kixtart to manipulate the users JDE.INI. If they are a member of a certain NT group, then the logon script will change certain JDE.INI settings.
