We have a business unit where employees are paid every two weeks. We wish to account for the salary expense on a weekly basis. We use the Generate Timecard Journals program (14/G7721) to do this, and it works fine for hourly paid employees who have their time keyed in on a daily or weekly basis.

Is there any way to generate timecard journals for autopay employees?

Unfortunately, for salaried employees who are on autopay, no journal entries are created. There is no support for moving these employees to hourly pay.

You should be able to create timecard templates for a flat 40 hours per week or 8 hours per day for your salary employees. This is normally used to create holiday timecards for a large group of employees, but should work for your salary employees as well.
