Is it normal for this program (Windows) to run for 5-7 hours in overnight batch? Is there anything I can do to reduce the running time - this thing is killing my overnight batch schedule.

First of all, I'd look for ESUs related to that batch
(if it's a standard one).
If not, I'd look at the code and search for unefficient
queries (such as non-indexed searchs or sorts).
May (if not most) of slow reports are related to poorly
written queries.

You may also want to consider launching it in another Queue. Do the other UBEs have to wait for it to finish?

I find I have about 950,000 routing records - of which about 40,000 are asssociated with Open Work Orders.
