I would like to know the Impact of changing table index property from unique to non unique on existing applications .Also the procedure to do the change and deploying to production

The short answer is 'It Depends', I certainly would not change any JDE provided indexes that are unique. If it is one your site created try using OMW logging to see why it was created that way

If you are talking about standard JDE tables vs Customer specific tables this this is a Recipe for ... if not disaster then definitely for issues.
